Luigi has a teeny weeny small breakdown in his senior year, tired of all the comparisons to Mario. In a fit of teenage angst, he takes all his money and reinvents himself in order to further himself from any comparison.
Enraged at his family's response and their mention of Mario, Luigi takes off to get some space. Instead of clearing his head of his troubles, he ends up in a new, confusing place without any memories at all. With no clue what or who he's looking for, Luigi takes the help of the handsome prince who appears when he needs it.
Or: the alternate first meeting au where they're all irresponsible teens longing for adventure and a sense of belonging and Luigi might trust (and perhaps like) this cute prince just a bit too much (it's okay, Bowser trusts (and likes) Luigi a bit too much too)
Give them a break, they're just teens!
Also, Kamek is tired of them and wants Bowser to be responsible

It's not really being an omega that comes as a surprise when Luigi presents. Rather, it's that the scent he received couldn't have been more off-putting to the rest of the human race.
When Mario and Luigi are swept into a weird world and ripped apart from each other, they don't have time to consider the different way this new place treats them in their desperation to get back to one another. They must then navigate the new dynamic hurdles and temptations brought about by this strange world full of mushroom folk, gorillas in sports coats, and being the oddities in a good way for once.
Also, why does Luigi's awful smell keep making that terrifying turtle titan act so confusingly around him?

While trying to get the best of Mario, Bowser's minions accidentally capture the wrong brother. Now Bowser has to make a new plan use Luigi to get Mario in his clutches. However, things may not go as planned as the way Luigi's pathetic gentleness has Bowser questioning not only his sexuality but his whole view of this small human man.

AKA: Luigi is tasked to spy on Bowser using the Super Crown to take the form of Princess Luigina of Brook Land. Falling in love with the Koopa King was not a part of the initial plan.

On a day most would find impossible, Bowser finally had Peach's hand in marriage. Under the endless starry sky in the Star World Cathedral, King Bowser of the Dark Lands and Princess Peach of the Mushroom Kingdom are to be wed. Suddenly, Mario and Toad burst in, presumably to save the princess.
However, in a shocking twist of fate, it's revealed that the princess was... LUIGI?!
"What grand trickery was this, for the mighty King Koopa to fall victim to almost marrying a faux princess? More importantly, why have his feelings betrayed him as his still-beating heart thumps the same way for the second-place brother?"
