When Simon wakes up, the submarine isn’t the only thing he’s been welded into.
The back of his neck aches. He reaches up and touches it, finds cool metal leading to warm wires instead of rough but untouched skin. For a moment he forgets about the terms of his service to the general collective, the port they insisted was necessary to steer the SM-13, the goddamn irrevocable surgical procedure. His breath catches in his throat; his fingers stay very still. Then he remembers. He agreed to this.
In order to pilot the SM-13, the Consolidation of Iron installs a port in the back of Simon's neck to connect him directly to the ship. It has some side effects.

Simon piloted the SM-13 submersible through the crimson depths of the blood ocean. A subtle psychic pressure began to invade his mind, originating from the massive blood eel lurking in the abyss, stirring unwelcome visions and sensations within him. As the telepathic influence intensified, Simon's body reacted involuntarily, his thoughts blurring into erotic hallucinations of submission to the creature's immense form. The eel's seductive commands echoed in his psyche, drawing him deeper into a fantasy of enveloping warmth and intimate entanglement.

Summary
Adjusting to his life as a free man and as a member of the Consolidation has not been easy for Simon. It's been stressful, arduous, and incredibly isolating. Ava takes note, and tries to ease at least one of those burdens.
Or, Ava and Simon bond over their trauma and then Ava fingerblasts Simon so he can forget about his problems. There might be feelings.

He leans back in the chair, rolls his eyes when he watches the convict stare at the collector. It’s a bit like watching a captive animal investigate the new, shiny toy in its enclosure, treating it like it’s dangerous. It’s the same kind of underwhelming, too, like watching one of Old Earth’s big cats bat at a rubber ball. It’s hard to remember it could kill you, that the only thing stopping it is a bit of metal and glass. Given the chance, you could be the ball, and it would look just as innocent.
“Yeah, no,” the convict says faintly. “I think this is already pretty weird.”
Maybe the bastard’s just too fucking stupid to be baring his teeth.
